Mark is the resident expert but it appears from your pics that all the plugs may well be there. They may have used adapters to fit the aftermarket unit by the look of it (white plugs in pic).
The two plugs in your hand are definately the plugs that go in the lower two sockets in your pic, I would assume one is for the stacker and one is possibly the sub amp.
The bright white socket (4 pins) on the stereo looks like it would be power and the top two sockets the outputs to the speakers.
The plugs will only go into your new original stereo one way so I'd try and see if you can unplug the old and plug in the new and see where you stand from there.
