I just changed the oil and filter in my uncle's corolla. The oil filter had no oil inside and the threaded pipe on the block was dry inside as well.

The paper in the filter looked like it was soaked in oil but the filter was empty. This leads me to believe that the engine had run 5000km without any oil going through the filter.

Any idea how this could have happened?

Assuming there is enough oil in the sump, maybe an oil gallery blockage? Though you'd normally get a corresponding loss of pressure if the blockage was stopping flow through the filter.
Also a failed oil pump, though again you'd have little or no oil pressure then either.

The oil level was near full according to the dipstick.

After installing the new filter and refilling with oil, I started the engine to circulate the new oil, stopped the engine then took off the new filter and it was full of oil.

The old filter had been tightened to the point where the filter body was touching the filter mount on the block. I'm not sure if this would have caused a problem though.

If the filter didn't have a working "anti drain back" valve then it's possible that the oil will just drain back into the sump when the engine stops.
