can the standard sub be connected to a aftermarket headunit? Also is the amp for the sub in the standard head unit or where, i got some little silver thing hanging from the rear parcel shelf in the boot, but its tiny?

Yes. It needs bi-phase drive though. It is either under the rear shelf in early models or combined with the main 4 chann amp (under stacker if fitted) from 1994 on.
Many stereo stores will be able to provide a 'bridging amp driver' box, normally used to combine two channels of one amp to drive one speaker. This is all that is needed to provide anti-phase drive to the factory Soarer sub amp.
ok so i need a two channel amp that can be bridged? Also how big is the standard amp cause i got some silver looking thing bout 50mmx120mmx10mm box hanging below the right side of the drivers side rear speaker, is that a amp?
Also the two wires to it have been chopped and i found a led stuck to the end of similar wiring that has run to that device(amp?)

You don't need another amp, just that one under the shelf BUT it needs two 180deg out-of-phase inputs which most aftermarket stuff doesn't have. A simple phase splitter pre-amp is all that's needed.
Most aftermarket amps cannot drive the Soarer 2 ohm sub in bridge mode.

If all else fails I can make one but don't hold your breath waiting for it. In its'ost basic form it is just one transistor, 3 resistors and 3 caps. It must be in an earthed metal box though which costs more than the rest of the parts together.

Actually, a transformer is easiest way ... but, you can just feed the audio in one input and GROUND the OTHER INPUT. (Nutty as this sounds, it is what you need to do!)

Amazing how you forget the simplest things sometimes. Harry is dead right although the Soarer sub amp does need a bit of extra amplification with some head unit sub outputs (JVC for one) but a simple pre-built pre-amp module like what can be had for around $25 will do. I find that any mods to the Soarer audio chain need to be very carefully earthed and inside a shielded box to avoid noise problems.

This page has a description of balanced audio connections & describes the trick that Harry mentioned. http://www.nullmodem.com/Audio.htm . It's a bit of a bodge that negates the benefit of balances connections though. Probably best to buy a proper adapter.
I'm also currently installing an aftermarket headunit, but am keeping the amps, and I don't quite understand how this will provide a balanced bi phase output for the sub amp. It only appears to have a single phase unbalanced output.
