The 3 points an immobilizer usually cut are fuel pump, Ignition, and starter. Your 2 point unit is obviously cutting ignition and fuel.
Now to get it working....
It may be worthwile trying to find someone who know's this particular alarm, It may be a faulty unit, You could remove the alarm and put all the wiring back to standard, or find some info on the alarm and trouble shoot.

The alarm does actually still work, it self arms in 45 sec' and works with the remote for the door locks, ign. etc. and apparently has since 2002, so therefore, the agent doesn't seem to think that the problem is their equipment. However checking which circuits are effected by this system is a little involved for me with no diagram. Certainly their wiring is only located within the ignition key to kick panel area. I'm quite partial to the idea of 86-ing the alarm unit, after all, no one gets caught in an alarm more often than the owner. Thanks for the thought Dan.
